It's not that he can't see the storm - you'd have to be blind or a fool to miss it, now.
It's more that Norrington has very little choice, if he wants to take Jack Sparrow alive, and with his effects. He
has
to capture that ship.
So, reluctantly but with no room for argument, he gives the orders.
They sail straight into the storm.
